If you are traveling from India, you should know that there are three border points to cross to reach Bhutan, of which Jaigaon, Phuntsholing are the most convenient options. It takes approximately 6 hours to reach Thimphu from Phuntsholing. Connectivity through trains and buses is not direct. The most convenient services are from Kolkata. But you will still have to take a cab from Phuentsholing to Thimphu.
